Additionally, PreQ 1 is structurally very similar to guanine and thus a PreQ 1-derived probe could provide insights into how this and other similar nucleobases recognize human RNA structures. PreQ 1 has also been utilized in a series of intriguing studies aimed at enzymatic tagging of complex RNAs 11, 12. To date, the study of PreQ 1 in human transcriptomes has mostly been limited to covalent modification of tRNAs by queuosine (of which PreQ 1 is a metabolic precursor in bacteria) 10. While many bacteria contain diverse PreQ 1-responsive riboswitches in mRNAs, human mRNAs appear to be devoid of analogous elements 9. One such system is the PreQ 1 riboswitch, which binds to the small, modified nucleotide 7-aminomethyl-7-deazaguanine (known as PreQ 1). As they can bind specifically and selectively to small molecules, these important functional elements provide invaluable systems to study RNA-small molecule interactions 4, 5, 6. Riboswitches are naturally occurring RNA sequences that influence bacterial gene expression by binding directly to small molecules 1, 2, 3. This work demonstrates a stark influence of linker chemistry and structure on the ability of molecules to crosslink RNA, reveals that the PreQ 1 aptamer/ligand pair are broadly useful for chemical biology applications, and provides insights into how PreQ 1, which is similar in structure to guanine, interacts with human RNAs. In addition, a small number of RNA targets in endogenous human transcripts were found to bind specifically to 11, providing evidence for candidate PreQ 1 aptamers in human RNA. Transcriptome-wide mapping using Chem-CLIP revealed a highly selective interaction between the bacterial aptamer and the probe.

For the most active probe ( 11), a diazirine-based photocrosslinking analog of PreQ 1, X-ray crystallography and gel-based competition assays demonstrated the mode of binding of the ligand to the aptamer, and functional assays demonstrated that the probe retains activity against the full riboswitch. Here, we study the PreQ 1 riboswitch system, assessing sixteen diverse PreQ 1-derived probes for their ability to selectively modify the class-I PreQ 1 riboswitch aptamer covalently. The role of metabolite-responsive riboswitches in regulating gene expression in bacteria is well known and makes them useful systems for the study of RNA-small molecule interactions.
